Upon rebooting after a program has stopped functioning, I get the message, "disk may have errors, run scan disk, hit any key". So, I hit any key, and get the error message that scan disk will not run, so i just proceed and everything is fine. What is causing scan disk not to run at boot up?

You might have a very bad data corruption.
Run Windows Scandisk instead.
