PC boots to dos screen, after a possible virus.. What is the best method of repair? Do I fix the MBR with the emergency disklette?

Hi Ho
Yep its sounds like the 98 boot process is ending with a dos prompt. There is plenty on this forum about that, and its very likely its a damaged or non windows version of msdos.sys as ham30 suggests.
Generally refreshing io.sys and msdos.sys files and then copying a good copy of window's msdos.sys (which I call the msdos.sys fix) will solve most problems.
