problems installing Win98

I recently had a problem with my PC runnning win98, all of a sudden i started getting system errors, like explorer etc. well i decided to re-format and re-install my OS. as it was running through the check that it performs when you first try and install it, it said that there were problems with the file structure and asked me to fix the problem. This i did, but still the problems occurred.
I decided to cut my losses and buy a new 40gb HDD, but i started the win98 install and again the same errors come up.
does anyone have any idea what could be causing this????
