I have a continuous problem with the graphics of games when I they are designed to play at 256 colors mode (ie. Pandora Directive). This is also the case for the windows graphics (display) when I use 256 colors as number of colors in the display settings. The images are somewhat "fucked up"
as there are vertical stripes all over the image. What can I do? My video card is S3 Vision 964 PCI and the monitor is Nokia 449M
Please help!

Try changing the sync/refresh rates in your display settings/adjustment.
I am assuming your "f@#$-up" display is showing all those vertical lines, and maybe "ghosts" of multiple screens??

Sometimes even just a slight fluttering can be eliminated (especially noticeable under fluorescent lighting).

if that doesn't work, how about updating your video driver? www.s3.com is where you should go to get it
