I'm going to set up another system soon. However the manufacturer says that the power supply that comes with the case is P4 compliant. Does that mean I can only run a P4 system? Or does it really matter?

It depends on what MoBo you want to connect the power supply to. The connectors from the power supply will only work with certain MoBo connector configurations.

With the introduction of Pentium 4 processors there has been a change in the PSUs. P4 processors require more power than the standard ATX platform could deliver to the motherboard. To help compensate for this, Intel developed a newATX12V connector and power supply standard. This allowed an ATX12V compliant power supply to provide additional current on the +12v rail to the motherboard through an additional 4-pin block so it could properly power the processor. This same standard is now also used by AMD for its Athlon based processors. It is important to remember this when purchasing a power supply for an Athlon or Pentium 4 based processor as they require a ATX12V unit. Older processors are compatible with ATX12V units as they still have the standard ATX power connector. For a good review of PSU read PSU and Before Buying a PSU

As Prototype says, if the power supply is ATX Form Factor, and most are, it will work.
The P4 complient bit referes to extra connectors that are used on P4 motherboards. It will still work on non-P4 motherboards, the extra connectors are just left un-connected.
