Invalid System Disk after running defrag

I am working on my friends Win98 Compaq Presario 5150. She said that her kids deleted some files from the computer and it is giving her problems. I ran scandisk and then ran defrag and went to bed. The next morining I had an blue screen error message. I tried to reboot and now all I get is "Invalid System Disk. Replace the disk and press any key"
I booted to a floppy and at "A" prompt typed
scanreg /restore hoping to restore a bad registry. No good.
Any suggestions?

It was the scandisk automatically "fixing" things that has most likely done you in.

After using the boot disk, can you get to the C: drive?
(Enter C: )

If not, from the A: prompt enter
SYS C:

Try a reboot
