I was wondering if someone could help me with a nagging issue that I have. Recently some important files were deleted by a virus scanner on my pc, so I'm going to reinstall Internet Explorer, my question is, will my Favorites folder be reset and cleared? (( I have Windows 98 ))

Make a new directory (Folder) somewhere and ~copy~ the Favorites folder to it. If something undesirable happens, just copy it back over the new installation of IE.

I don't remember if IE un-install and re-install deletes your favorites. One way to be sure is to save (make a copy) of your favorites. In IE, use the "Import and Export..." wizard from the File Menu. It makes a nice HTML document of your current favorites as a bonus.

I tried that, but see, I'm using Mozilla because IE doesn't show up at all, it stays blank ..and it won't let me use the Export and Import. Although I'm using Mozilla and have a copy of my Favorites on here, think that would stick even through IE reinstallation?

Let me expand what Dan Penny already suggested.
Your favorites are probably at: C:\Windows\Favorites
Create a new folder (call it C:\FavBackup) Copy the entire favorites folder over to FavBackup. Then in case something goes wrong, after the install, just copy the favorites back to the original path.
