I have already a disk (my primary boot disk) that contains winNT4 and linux. In order to make myself a multi-boot with NT/linux/windows95, I need to install windows95 to my second hard drive.
Is there any way to do this with the installer? Or is there any solution apart from opening my computer and switching the two IDE drives?

Yes, go into CMOS and change the boot sequence from C:, D: to D:, C:. You will have to change the master/slave jumpers UNLESS you have one on the primary as master and the other on the secondary as master.
