How to get CD-Rom access,no system disk

My PC developed a nasty VFAT initialition error. I followed a suggested fix involving the MSDOS.SYS file on my system disk and also the MSDOS.SYS file on my C-Drive. The fix did not solve the problem, so I figured it is time to re-install windows. Problem is that the fix seems to have altered my MSDOS.SYS file (a guess) and I can no longer get my system disk (Win98) to give me DOS access to a CD-ROM drive. The menu option for CD-ROM support does come up but after I select it Windows 98 lanches until the VFAT error and then aborts.
Since I cannot make a new system disk, how can I at least get access to a CD-ROM drive?
