This is what Microsoft has to say about it:
DirectX 9.0 is a system component and cannot be uninstalled. If there is a problem with the DirectX installation, it can normally be resolved by shutting down all running applications and reinstalling. As mentioned previously, DirectX 9.0 is fully backward-compatible with titles written for previous versions of DirectX. If you are having other problems after installing DirectX 9.0, these can often be resolved by installing updated drivers for your display card, audio card, or input device

Basically what Maccha is saying, is that M$ screws you over. Once you install it, you cant take it away. The only way could think of working around the problem (although its too late for you, maybe someone else will benefit) is to run SCANREG.exe before installing Directx. that way if there is a problem, you can restore the registry back to how it was before and that may save you from having to reinstall win98. (to restore it, boot to the command prompt, and type SCANREG/RESTORE)

You can use a stand-alone version of directX to upgrade the version you have. In the same manner perhaps you can downgrade with an earlier stand-alone version. If you can locate a 6 or 7 version you might give it a try.

There are third party utilities which do the 'dirty work' for you. Though M$ says directx cannot be uninstalled, these softwares delete files pertainig to directx and remove registry references to them.
This is ..well...uninstalling..! so much so for M$ claim !
Do a search on google for directx uninstallers.
