It's possible a BIOS setting was changed intentionally to allow an added device to run. MB OEM's set up default settings for the most resonable common use of their product. They wouls have no way of predicting your configuration.
more info: make and model of Motherboard, cards added to your system, what drives you have etc.
since your system has problems you'll need to physically examine the contents of your computer. Be careful NOT to touch anything ehat could be damaged by static discharge (which is just about any of the electronics).
Best case, use an anti-static wrist strap connected to the chassis. In a pinch, keep one hand on the bare metal chassis and probe with the other.

make sure when u are restoring to factory settings all the external device should be disconnected such as printer,scanner,web cam's or cable modem and any added hardware should be removed such as memory or any addon card
