On bootup I see an error message in the Config.sys.file.
EMM386.exe is missing or corrupt.

Yes, that file is only for running DOS stuff. Have you searched to see if it is present in c:\windows ?

You can replace emm386.exe by typing sfc in the Run box then using the "extract one file" feature to replace it.

Alternatively (or if that doesn't help) you can either edit config.sys or disable that line from msconfig. You type msconfig in the Run box then go to the Config.sys tab and untick the line containing emm386

Sorry, should have said you will need your W98SE CD in order to extract the file, unless you happen you have all the Windows cab files on your hard disk.
