After boot from Linux, the boot record on windows 98 gone!

Dears, I got a interesting problem right here. After I boot the Linux from the master hard drive, the boot record on Windows 98 which is slave hard drive, it disappeared. I have to reinstall the Windows 98 again, then it becomes normal. Why?

Well, how did you install linux.....as client, server, or custom? Custom will totally destroy whatever is around like wInDowS, format putting in another word. You forgot to apply what linux are you talking about: Redhat, Mandrake, and etc.
