50 seconds delay...?

I have a problem with opening folders or Windows' applications (InternetExplorer, right hand mouse menu...):

Right after starting/booting, it takes 50 seconds for a folder or a Windows application to open.
After this period of time everything goes well. Within those 50 seconds other folders can be opened.

All external/added programs run without any delay.

I have re-installed Windows (98-SE), but it did not help and yet a new problem came up:
Opening a new window in Internet Explorer does not allow getting back to other open windows, as it keeps jumping back to the new opening one. It stops only after the new window was entirely loaded.

Once all folders are closed, the 50 seconds delay problem starts all over again.

Is there anything to do except for formatting the hard disk and re-installing all programs, including Win98-SE?
