Hmm, Win3.x isnt exact an operating system by itself, I think what you are looking for is a DOS bootdisk...

Unlike windows 9x, Windows 3.x doesn't have a way to make startup disks, you simply use an Ms-DOS bootdisk to boot the system and repair anything that's wrong. go to bootdisk.com to download one.

I'm not trying to prove any right or wrong,but this works.If you don't mind let me tell you how to make a windows 31 startup disk.First make a bootdisk.You can goto the link here and download the ver of dos you have.You don't realy need to any boot disk will do if you have the right files. after you have made your boot disk of your choice.Copy your config.sys and and autoexec.bat files to a floppy disk. Now go to the Windows dir.Copy all the ini files to the floppy then copy all the grp files to the floppy disk.Now if you don't have win in the autoexec.bat file on the floppy then edit it and add it as the last command in the file.That's.Put it in youe A:and reboot and watch as win31 loads from a floppy.You know seeing is beliveing.Try it.
