I need to install Windows 2003 in to a different directory other than c:\windows as we have a script running and the path is hard coded in it. Is there a way of doing it as I cant seem to find an option for the installation directory ( windir)

Not possible. Go to your W2K3S cd's \i386 or whatever directory you use to install from, and run winnt /d:C:\winnt just to check what the installation shows to you.
