When this server was built, someone mistakenly installed terminal services on it. Since then SQL 2000 has been installed and is currently being used. When trying to uninstall TS. a warning screen popped up and said "programs that where installed while terminal services where installed will stop working and need to be reinstalled" is this true? and will it mess up my SQL installation? I have 35 sql databases on this box currently and I do not wish to try to find another home for them while I fix this debacle.

I wouldn't say that TS is bad but I don't know that much. My guess would be that it might and probably will mess up any apps that were installed to use TS. If you have no use for terminal services you could lock it down and wait until you have a chance to properly fix it.

If it aint broke, don't fix it. Locking it down would be the best thing to do. Just setup a group policy denying access to anyone and everyone. It eats up minimal resources if nobody is using it.
