We are moving from an NT domain to active directory on Win2003. We are not upgrading per se, but we are installing a new 2003 DC, a new 2003 Exchange server, and the existing 3 file servers will be inserted into the new domain.
I've figured out how to migrate mail boxes, but my real concern is keeping user privileges intact on the file servers.
old user name: domain1\joey
new user name: domain2\joeyAll of the shares and directories are established with the domain1 names.
How can I ensure that when the users and servers are in domain2, that they will still have access to their files.

Since you are using 2 domains, you would have a few choices - sort of. It would depend a lot on your system and the number of users. If you want to create all of your users again, you could recreate them in the new domain. This would probably not be my first choice.
You could create a trust relationship between the two domains. That way, you would not need to create the new accounts and the users could still log in with their old credentials.
You could migrate the users from the old domain to the new domain using one of several migration tools available such as the Active Directory Migration Tool, ADMT, for Microsoft.
It's a complex to explain the details here but that should give you some ideas.
