Is there any way that I could put the Windows 2003 ISO file on a seperate hard drive (D:) And have it do a clean install to C:? Because everytime I try it, it can't format because installation files are copied to C:. If that's not possible can someone explain to me how to do a clean install using Virtual CD v5? Thanks a lot.

You can define the source directory and use the i386 directory copied to the d:\ drive. Run the file "D:\i386\winnt32.exe /?" with the /? option and you will see the syntax. The winnt.exe file is for a 16 bit installation (via a boot floppy for example)

I don't think you can use the actual iso image to install with. You can extract the i386 directory to a different drive and install that way. Use a bootdisk and run winnt in the i386 directory (D:\I386\winnt.exe).
