How can I configure GPO to add a folder to
everyone's IE browser? I need to make sure that
it does not wipe out the existing favorites and
folders.

I would simply do it with the Logon Script. Just add...

MD "%userprofile%\favorites\new folder"

Not tested but you get the gist.
