This machine is my development machine and last night I downloaded a tool that in turn downloaded an unwanted file. I have cleaned the computer but when I boot the server up I get this error when it tries to put icons in the system tray.
I don't know how to fix this other than get some software to clean the registry but that is a little scarey. HiJackThis does not tell me anything, either.

What do you mean by "unwanted file"?
If your server has had its security breached, you can't trust it anymore. In that case, burninate the data on the disk, reinstall Windows, and restore a good backup.

It is a development machine...I don't have much security.
I just want to get rid of the error message. Does the registry cleaning software work?

It might help if you told us what the error message is. A registry cleaner is only as smart as the code it runs, so it may or may not fix your problem.
And if it was only a single file it shouldn't be putting icons in the task bar, so it sounds like you installed a program.
Tell us more info on what you installed and someone can probably help you get rid of it.
Also check your HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Run registry key to see if anything abnormal is there and needs to be removed. DON'T just remove everything because some things are needed by your operating system and/or programs...
