how can I create a dual boot server with Server 2003 in 2 different partitions ( giving me two options to boot from when I start the server).
Here I have a server (with just 1 HDD) , in which I did a clean installation of server2003 with all system files in C: , and I have a E: which is empty just now and I want to have the other set of system boot files in it. How do I perform it?

You do a new fresh install but choose e: for installation.
Note: c: will always be your system drive [containing boot files]
So c: install is boot and system whereas your second install will have system on c: and boot on e:
BTW this is a waste of time exercise. You will gain nothing being able to boot to a second install when you can do it via boot cd or if you planned your recovery in case of disaster.
