In Windows SBS 2003, is there any difference between Builtin Group and Security Group?

If I want to create groups to restrict access to folders and files, which group should I create?

Builtin Groups are groups which are predefined and often special for particular functions. For example, Everyone is a special builtin group that includes...well...everyone, or any user including the Guest account.

If you want to create groups to access folders and files, you by definition will not be using Builtin groups. You would be creating new security groups, which is honestly the best way to go. These groups could include Builtin groups as part of their membership if desired.
