Users are having issues with Adobe updater per: http://kb2.adobe.com/cps/402/kb4022...
I want to know the best way to resolve this situation centrally, GPO, script or whatever?

Honestly as far as my knowledge goes, I'd say you wouldn't be able to script or GPO it, since there are no way you can tell the script or GPO to open a program and uncheck a box. There might be a commandline way of doing it, but for that you need to contact Adobe and ask them. If there is a command for it it's really simple, just put it in a VB script or batch script and link it to the GPO login part.
Maybe there could be another way... If you could somehow make a silent MSI install with the correct settings already set. But you'd probably face problems with overwriting the old install, and maybe even the setting itself could be impossible to do beforehand. But you never know unless you try :)
The problem is it's a third-party software...

Use a reg compare product. Look to see what changed once the box is unchecked. Export that key. Script it to overwrite upon logon as a one time deal.this is assuming Adobe is storing all of their stuff in the registry.
