50% CPU Usage/Freezing

Hi,
I have a P4 3Ghz with 2 GB RAM running Windows Small Business Server 2003. The past couple of months the CPU Usage has been shooting upto 50% seemingly out of the blue. The "System" process is occupying the CPU. It runs like this for a while.. sometimes about 12 hours or so, sometimes for a couple of days. Then it freezes. When I restart, the CPU Usage is down to normal. A couple of hours later is shoots up again...
The server is being used for file sharing. It also runs some custom software. It was alright for the first 2 months. I cannot think of anything new we have been doing with the server that would cause this change of behaviour.
I have scanned for Spyware/Adware etc (with 3 different tools). Have anti virus s/w running. OS and Antivirus are upto date. I havent been able to identify whats causing this.
Any help would be much appreciated. (I am exploring alternatives to a format/re-install)
