Hello,
I have the same problem. I don't know how to uninstall Win98, but you can remove the menu at the startup (Win98 or Win2000).
Go to Control panel > System > Advanced > "Startup and recovery..."

If you have a dual-boot, i.e. you can choose and boot to either OS, then you did not 'upgrade' - you established W2K as a clean install.
Regardless - it's quite simple to remove '98 from your system
Initially make a fresh ERD for W2K - just in case...
To remove '98 and thus have only W2K:
Boot to W2K; set default OS to boot to be W2K; leave time to boot to at least 10 seconds (perhaps even the default 30secs.?); locate (via Explorer) the '98 folder and delete it. Locate the boot.ini and edit out reference to '98 (usually as c:\windows). The boot.ini is hidden read-only file so you will need to enable the option "show all file types" in Explorer\options\view in order to see it. When you can 'see' the boot.ini, disable the attributes from read-only/hidden - i.e. remove the check/tick marks in the appropriate boxes. You can leave the '98 boot/start-up files (in C: root directory) as they take so little space...
When you have edited out the '98 reference reset boot.ini file to read-only (for safety) - this again via it's properties.
Reboot to W2K only; renew ERD and keep safe/up-to-date.
Defrag drive afterwards to clean up the scene... Perhaps empty the recycle-bin prior to defrag - once you are sure the W2K only system is running OK?
Job done.
Just removing it from the boot-meu options; or disabling/by-passing the boot-menu and going for a straight boot to W2K (only) is not really the best route. '98 will still be on the drive... and it's a fudge approach...
