Rechanging Browser setting

Other day I browsed various sites including few prono sites. This has changed my Browser(IE 5.5) settings.
I cleared few Registry keys as well as folders created on my "Program Files" folder. But still, every time I restart the machine and open IE, new windows (3rd party ad.) open and main IE window's settings get changed.
How to get rid of this?
