what would be the best way to put together 2 HDs (20 and 40 GB) and a cd-rw? (Now i have both HDs in primary master and slave and a cd-rw on secondary master)

I'd go with the Primary (OS) HDD on Primary Master and the second HDD on Secondary Master. The CD will be fine on either Slave.

I would think your present config is the correct one. Tape drives, cdr, cdrw drives are slow compared to hard drives. You always want to group your fast devices together just as you would your slower devices. Hard drives seperate from cdr drives.
