Basically, after a faultless dual boot system for a couple of months, 98 won't boot past the Microsoft splash screen. A re-boot doesn't even get to the menu to choose safe mode.
If I have to reinstall 98, how do I ensure that my win2000 partition (on a seperate drive) doesn't get lost if I fdisk C:. Is it just the boot.ini file that I need to copy to a safe place, or is there any thing else I need to do. Luckily the 98 partition is only 2gb full so I can copy it all over to the win2000 D: drive.

Alright, here is how I do it to make everything work.....
Make a backup copy of your BOOT.ini file. .... Study it - pretty simple....
K, re-install windows 98
Ohh no ! Now only windows 98 boots ! What do I do .. :) - easy, paste the old Boot.ini on top of the new one. :)
This is considering your old system config is the same as the new one ....
Example (To double check) the boot.ini
[boot blah blah]
partion(0)blahblah(1)blah blah [win2k stuff]
c:\[operating systems blah blah]
partition(0)Blahblahblah="Microsoft Windows 2000 Professional" /fastdetect
c:\="Microsoft Windows 98"
-------------If you view you other boot.ini files, you'll see what I mean. DO NOT FDISK OF REFORMAT ANYTHING ON THE WIN2K PARTITION ! DO NOT USE WIN2K FIXBOOT OR FIXMBR !!!!! THIS WILL WORK FINE AS LONG AS YOU RE-INSTALL win98 TO THE SAME PARTITION THAT IT WAS ALREADY ON !!!!
Email me if you need more help.

There is an easier way. Boot into W2K and make a repair disk. Reboot with a Windows 98 floppy and fix the Windows 98. Reinstall W2K and select repair as an option. Insert the repair disk. The W2K portion takes less than 5 minutes(because of the speed reading floppy diskettes).
