I have a system with 3 partitions. C-win 98, D-win200 and E-Linux. I have added another hdd and now every time I boot up, I get the Scandisk for E –Linux drive massage. I am able to by pass it and everything ok after that. How can I disable the E Scandisk massage at start up? It happens either W2000 / W98 boot up.

Have you let ScanDisk run through fully? If so it should go away. Unless you aren't shutting down properly.
I don't think the Linux partition should make ScanDisk kick in, so let the thing run fully and see what happens......
