Animated ads are either gif images or flash animations. There are several software apps that can produce those, just do a google search.
Popup windows are created with JavaScript programming. There's no program (that I know of) that creates the code for you, but there are probably free scripts available on the net.

the only program that I know that can generate popup code is Dreamweaver. I would advise against you doing this at all though.
