I was wondering if anyone could point me in the direction of some software that reads a batch of local (or remote) html files to determine what images, css, flash movies, javascripts, etc. are NOT being called. Something like that would be very useful for disorganized web developers not much unlike myself. ;)

Hmmmm...not that I know of and I think it would be of only limited use. Well, unless it verified that all the HTML files have links to them. Otherwise you could have several HTML files that are not used and which have links to many other files. If there are no links to them, then most likely no visitors know that exist, right.
Usually when I have that type of situation, and want to start cleaning house, I change the directory structure. For instance, if there is an 'images' directory I will create an 'img' directory. Then as I start editing pages I will copy any files that page uses into the new directory. Once I am done editing all the pages, the new 'img' directory only contains images that are actually used.

There should be plenty of software of the type around. MS Front Page has such a facility built in so it cant be that difficult to implement. Terrapin FTP client has the facility when uploading a web site to a server.
