I've been asked for an estimate to rebuild two sites for a non-profit org. with a content management system. I am thinking on using an open source solution such as Drupal. I have no idea how much I should charge for something like this. Any thoughts?

Not enough information to go on. How many pages will there be, what is the level of complexity, are there any "additional" features needed: email contact page, file uploads, etc?
These are things you will need to consider. When estimating you should have a good idea of your fixed costs and your variable costs. Your fixed costs is the time required wether you will do 1 page or 100 pages: setting up the directory structure and database for example. Your variable costs will be the additional time required for each page. You should apply an average time for most of the pages with additional charges for individual complex pages.
