Automatically cleanup PHP

Specs: Windows 7, 3.5GB Ram
I've acquired a PHP website from a previous designer. There are literally hundreds of PHP files. Fortunately, they all work, but most have horrible organization and formatting. For example, the indentations are off, a ton of blank lines, lines that are preceded by a hundred spaces causing them to be pushed off the right edge of my editor, etc.

I'm wondering if there is a good piece of software that can go through and tidy things up for me. I've heard of HTML tidy, but this doesn't work so well with files that contain PHP and JavaScript.
