I have a Gentoo Linux machine which is configured nicely to use Xorg so I was wondering if I can use the xorg.conf from it and not have to make tons of changes to it after installing FreeBSD or do I have to reconfigure everything all over because it is not compatiable or FreeBSD only uses XFree86?

FreeBSD 5.3 uses Xorg, so you shouldn't have much trouble.
If you're using proprietary binary drivers in Linux, you might have to change the driver in the device section.
The mouse configuration will be different. I think you'll want to use the SysMouse protocol rather than ExplorerPS/2, and /dev/sysmouse rather than /dev/input/mice.
In the end you might be better off just letting xorgcfg handle things.
