Win32Apher.gen & cmd.hta (Viruses?)

I have two items that pop up on my screen when I start my computer. The first appears only briefly (it used to stay on the screen) and has the name Win32Apher.gen and/or EX(2).exe. After that disappears from my screen two boxes appear (that are blank and overlapping)with the title C:\cmd.hta. I suspect that they are both viruses and are negatively affecting the performance of my computer. Can anybody help by suggesting how I can get rid of these? Thanks.

Those are from running P2P clients such as Limewire and Kazaa www.securitytango.com run the steps in it to clean out those files in order do not miss a step
