i was wondering if anyone can tell me if my problem is either a vista mess up or a virus/trojen. When i start up my comp, after everything has loaded my comp is fine. 3 to 5 mins later it acts like a huge file is being loaded or something the disk drives fire up pretty fast, and then all my desktop icons and start bar dissapear. Is there a way to fix this

try safemode and see if the PC stays on.
If you get into safe mode go into msconfig and uncheck everything EXCEPT your AV and Firewall and reboot to normal mode.

Which AV and Firewall are you using?
