I recently inadvertently infected my computer with an array of viruses/malware. I ran NOD 32, Spybot, Vundofix, and SmitfraudFix, and although it has cleaned up my computer somewhat (for example i no longer receive fake error messages), the computer is still running slower than usual and I still receive pop-ups when I run IE or Firefox, less though with Firefox.

Hmm, id advise running adaware and avg scans, i find they can get most things vundo and spybot dont. Yet id also recommend a program called bootzilla, it contains all kinds of programs to improve and remove nasty little things. You can get it here http://majorgeeks.com/Bootzilla_d48...
just click on index when its done. Id say start with CCleaner using the registry repair tool multiple times until it cant find any errors. IVe had computers that can hardly budge suddenly seem like they are brand new just doing that.

as u describe the status it indicate that your PC Is infected by Spyware ("I still receive pop-ups when I run IE or Firefox")
So ...try to use one of that anti-spyware
1- Ashampoo (40 Days Free)
2- AVG (Free)
Then I think every thing will be OK
