My computer has a virus. I was able to delete most of the visible files that were associated with the virus, but there is still an icon on the tray in the lower right corner that flashes and is telling me that I have a critical system error. As per a previous post I downloaded Hijackthis and saved the log. How should I proceed?

If it's a virus, then I would scan and detect the name of the virus. There are plenty of free virus scanners out there, i.e. http://housecall.trendmicro.com/. It will give you an indication of the virus's name. Once you determine the name, find a virus removal tool or procedure for the virus, i.e. Stinger, Symantec's website, etc. follow the instruction to remediate the virus.

Used McAfee virus scan and found nothing in return. When the file was originally downloaded, it also downloaded and installed "anti-virus" software. I was able to delete the software I found, but the icon on the icon tray remains. It alternates between the question mark in a circle that is used for "Help and Support" on the Start menu and a red circle and cross-out, as in a no smoking sign. A bubble appears with the message "Critical System Error!" when the icon is highlighted. If I click on the icon, it goes to http://www.virusburst.com/?aff=334, this is the software that was downloaded with the virus.

Have you checked Add/Remove programs for any other related installations?
Check to see what services are set to start automatically.
You may want to check for spyware. Check out www.webroot.com and do a free scan and see what it detects.

Ok. I think that accomplished it. It was a program called Security 2006. Thank you for your help.

That has nothing to do with the infection. It will come back eventually. I suggest working through VirusBurst removal guide. Uninstalling Security 2006 or any other program will NOT remove the trojan!
