I used the Combofix and the Windows XP boot program and got the popup window to go away. Do I now uninstall the Recovery Console? I can't get into the Safe Mode with it there.
Did you remove combofix by using the run command?:
combofix /u
combofix<space>/u Note the space between combofix and /u

I just uninstalled it with the instructions you had but it still shows up in the Boot.Ini file.

Did you clear the "Read Only" check box in the properties of the boot.ini file? and did it ask you if you want to save the changes when you closed out?
The default boot.ini file should look similar to this on an XP pro operating system:
