Trojan.FakeAlert found with Malwarebytes.

I've ran the abbreviated and full scan with Malwarebytes, and with the short scan, it found a Trojan.FakeAlert, so I deleted it, like I always do with Malwarebytes. Then, still noticing my computer running slowly, I ran the scan again, and it finds it again. I went to the exact location (HKEY_CURRENT_USER\SOFTWARE\XML) and deleted the XML file. Did I mess up by doing this? I'm still getting popups, and when I Google something, my links are redirected. I have downloaded HijackThis and I'm prepared to show anyone the report, I need any kind of help I can get. I have a paper due November 17th, and it's vital that my computer runs smoothly. I can also post the Malwarebytes log if needed. HELP! :(
