Popups and failed start up

The other day, my computer failed to start up and a blue screen appeared saying there was a problem and windows was shutting down and dumping my memory. I started it in safe mode and have narrowed it down to one of the many start up programs (when I turn off start up services it at least turns on). Prior to this, I have notices a lot of pop ups, many of which say my computer is infected and needs to be scanned. Do you have any idea how i could fix this and get rid of the popups? Thank You!
