I recently downloaded and installed the MS Anti spyware program, then ran a scan. It detected nothing. Out of curiosity, I ran an AdAware SE)scan and it came up with 12 tracking items. Shouldn't the MS software have detected these?

Although it's a good utility, AdAware SE is overly sensitive to common tracking cookies (techtracker, versiontracker, clickability, etc). These aren't considered spyware in the strict sense of the term, since you can just as easily remove them by deleting the contents of the cookie file in Internet Explorer.
MS AntiSpyware, like Spybot, scans for actual spyware (programs), which are more difficult to remove.

PS AdAware SE scans for actual spyware, too. Like I said, it's just overly sensitive to cookies. You can control them in various ways, but most cookies are harmless.
