Check this site: http://www.internetpulse.net/
It shows where the problems are with the major backbones of the internet. It could be equipment failure or other things. When the slammer worm hit last January, nearly all the squares were red, some for several days.
There's another site about internet latency and causes but I can't remember where it it.

It says "Odd DNS issues likely caused by QHosts trojan." Maybe that's what is causing the problems you are seeing.
