I'm reformatting but had a Malware

So I'm reformatting my computer because 1) I feel like the Malware got rid of some core system files because my computer isn't acting like it used too and 2) Cause I wanna reformat with a new Windows anyway.... I've ran a program called Trojan removal many many times on each hard drive and on files as well as Avast! and they came up with quite a lot of Malware that I have now removed through those programs. I've zipped and made backups of all my files on my External hard drive and now I'm going to wipe my two local drives and reformat one with Windows. My question is should I trust those programs? My External HD and my 8GB Flash were connected when the Malware struck so files within those drives I suppose have the potential to be infected. I do want those files though have I've reformatted so what can I do? I was thinking of getting like 10 anti-malware/virus programs and zipped archive by zipped archive scanning and unzipping onto the newly partitioned drives. Any other suggestions? Thanks.

To be sure 100% you will have to format your computer. Once it is formatted and before connecting it to the Internet make sure to install a firewall. that's because certain malwares log your ip and as soon as you connect your brand new pc to the internet they will inject new crap right away in your hard disk. Have a look at this article on How to protect your pc from viruses By the way...chances are that when you saved your stuff on that dvd or that USB dongle you also saved some malware which were waiting for you to backup some data! So, before restoring your files, scan them.

So before I hook up my Flash Drive or External Hard Drive should I hook everything up to my other computer that I don't care so much about and go ahead and scan everything again? I've already scanned a whole bunch before I reformatted with a Trojan removal and Avast! and it seemed to not be able to find anything else. What programs do you recommend (I want to use multiple ones) that I download on my other computer so that I can make sure that every trace of this is gone?
