How do websites get infected with viruses?

I have two questions. How do websites get infected by viruses and how do we get rid of it?

Here's the longer version of the story.

I recently started helping my boss updating some simple information (like dates, really simple) on a site she's had for over 2 years. It is a kids' summer camp site ( A few weeks back, I turned on my laptop at home and I logged in to the CPANEL of the site and immediately I got a virus infected (the one pretending to be an anti-virus software poping up warnings on your taskbar), I didn't know if this was something the site brought on, but I got rid of it and that was okay. However after that, sometimes when I visit the site to check on things, whenever I'm on the index page it shows that this site is infected and an address linked to China. I told my boss and she didn't think the site was infected because not everyone got that warning. So today a parent called in to tell my boss that our site has a virus, so she went on the CPANEL, did a virus search and quarrantined it. I was wondering how we can find the root of the problem and get rid of it completely? And how is it possible that someone from China is putting viruses on our site?

I'm frustrated and trying to find a solution!
