Files missing after virus

Specs: Win XP pro, 2.0g /1g
All files are missing?? I know my basic way around a computer. My sisters computer was infected with the Windows Security 2012 virus which she thought was real. After an rkill and malewarebytes install/run, the notices no longer show up; however all of the files were tagged "hidden". After making them visible again, every program that I attempt to open reads that the file is missing (iexplore.exe for example) even though I am at the original file. All files open fine in the safe mode/admin account, but not the standard user account. I tried to do a repair install with the xp professional disc, but no success.

The viruses altered the registry.
Could try a restore point far earlier than when the virus got on the computer.

I've used tools from here ht tp://www.dougknox .com/xp/file_assoc.htm to repair exe startups and file associa tions after removal of badware.
