command prompt keeps on popping up

My command prompt keeps on popping up and disappear every few seconds automaticaly. It shows some resource's access is denied. I applied microsoft's patches and tried several software to kill virus, including spybot. They found some infected files and removed them. But the problem persists. Someone please help me to figure out the problem. Thanks.
