Can't unblock pop up windows

I'm not sure if this is a virus. When using Internet explorer or AOL all pop up windows come up blank. Not just ads. Almost all pop up windows used for links. I located my hosts file and deleted it. As a result I can see banner ads but the pop up windows still come up blank. I was denied access to a web site recently because it said that I am running software that blocks pop up ads. I've been searching for days but can't find any programs or files other than the hosts file which I deleted. Any help would be greatly appreciated!!
