I have a special non-standard 12 bit gray scale image format (PCX) that I would like to be able to convert into 16bit gray scale TIFF.
-Convert from the non-standard PCX file TO 16 bit TIFF -Convert from TIFF to the non-standard PCX file format -An executable(s) which can preform those tasks on all images.
If you want then sample images from 5MB to 600MB will be provided through email.

I think the Digital Photo/Video forum may have been more appropriate, but anyway, I think IrfanView can do what you want. This is a free utility you can download from irfanview.com and it includes a command line mode. After installing it, go to Start Menu and open the document about the command line. One of the command line options is about converting image formats. You will need to spend some time experimenting and reading the docs to learn how to use it.
IrfanView supports the normal PCX format. When you say "non-standard", do you mean it's really non-standard, as in "proprietary, unpublished format"? If so, then no publically available utility will support it, you won't be able to write software yourself to support it because you don't know what the format is in detail.
